It seems commonly excepted that the Necrons beat the Old Ones.
But I remember reading some where that the Old Ones fled the galaxy because of Enslavers invading.
So what really happened?

The Old Ones were defeated by a combination of the C'tan, the Necrons and and warp spawned perils that were mistakenly unleashed during the war.
The C'tan were the ones who delivered the deathblow, leaving themselves weakened and allowing the Necrons to shatter them.

Well, based on my own personal bias, and since the new Necron Codex doesn't mention them, I discount all the Enslaver Plague background. That means that the Old Ones were destroyed by the C'tan and Necrons during the War in Heaven and also, as Animus has already said, 'the warp spwaned perils' they unleashed which could be anything.
In Xenology there is a little bit of a hint that a single Old One could still be alive, hiding out on the very northern (as I recall) edge of the galaxy.

Hasn't there also been some fluff that says they may not have been defeated or destroyed, but instead just packed up their stuff and took off?

I recall it strongly hinting that the Eldar Gods were surviving Old Ones.
