I got the new Cypher Dataslate for myself for christmas and I had to ask.

I any of the fluff within new or is it just a compilation of existing fluff?

I'm fairly certain most of it is new.

I don't get why he has the green armour when the Fallen would still have the original black armour.

Yeah, that's a bit of a Fluff Fail there, or so it seems.

that's actually addressed. it notes that not all the marines on Caliban backed Luthor and some fought against him. those who did repainted their armor so they could tell friend from foe.
this may explain why the Dark angels switched from black to gree

As BrianDavion points out that is in the dataslate. Even with the HH books Cypher is somewhat mysterious, he assists Luther going so far as to kill a Terran marine to save Luther. There are implications that Cypher is true to the Lion and the Emperor, but against the Imperium and the Ministerium in particular since they go against the Great Crusades ideals. The dataslate tells us that on at least two occasions Cypher has prevented an enemy from claiming the Lion's Helm and in the Ravenwing novel it is implied that he is only there to collect geneseed. I'd like to think he's replenishing the stocks for the Lions Sable (2nd founding Chapter that has disappeared from records after chasing Cypher)

EDIT: The HH books are important because the last known person to take the mantle of The Cypher was the only survivor of the Order of the Wolf, a psuedo-Chaos cult on Caliban before the Fall. The Cypher is a title for the one who holds all others to the code of the Order and acts as the questioner
