So I am looking at starting to transition my army's walkers and vehicles, weapons magnetic, so I can accurately display my setups on them. However, I have yet to find any good vendors that will make the custom sizes magnets that I need. Anyone have any vendors they go to for this?

I buy my magnets from http://www.supermagnete.de/eng/. They are based in Germany, but have a fully English website and shipping to the UK shouldn't be a problem.
I don't know about custom sizes, but they do have very small sized magnets that did the job of magnetizing various models from infantry to big ass monster Wraithknight fine and dandy.
The magnets I find most useful are 2x2mm, 2x1mm and 1.5x0.5mm rod/disc magnets for fine, fiddly stuff. 5x3mm and 6x2mm to magnetize 60mm and monster bases for transport. 3x3, 4x4 and 4x1.5mm for medium size things, such as Rhino turrets. I use 5x5 or 6x6mm magnets for bearing joints in big monsters.

I've never heard of anyone making custom magnets.
Rare earth magnets are available in many useful sizes from a number of internet retailers, and can easily be found with Google.
If you cannot get a close enough match for what you want to do, the only thing would be to get some of that plastic magnetic strip and cut it to the sizes you need.

These guys have not let me down yet. They do a huge selection of shapes, sized and strengths.
Personally I've found that 3mm by 1.5mm N52 is good enough for everything from marine shoulders to predator sponsons and dreadnought arms.Not used any larger magnets yet.

That's different for different bases.
For the big oval monster base, I use three 6mm wide / 2mm thick magnets. The strength is more than enough, even if you load that base up, but the thickness is imporant.
For the 60mm dreadnought base, I use two 5mm wide, 3mm thick magnets. This base has a slightly higher rim, so 2mm wouldn't be thick enough.
For all other bases, I use self-adhesive magnet foil. I cut that out rough with scissors and then trim it with a sharp xacto knife resting on the edge while turning the base.

I've ordered from K&J Magnetics a few times over the years. I don't know if they do custom sizes, but they carry a variety of different sizes - you might find what you're looking for.
