I don't think Samus is meant to be a minor entity. Although seemingly unaligned, from No Know Fear, I got the impression that he is considered a very powerful Daemon of the warp. I don't think it helps that the massive retcon of Chaos 4th ed codex, whereby the significance of Chaos undivided was almost entirely removed. This came out after the HH series had already started. We now have very vague knowledge of how unaligned Daemons work. I like to think as the ones in the table top game as simplified, most common forms of Daemons, with their actually being a myriad of unaccounted forms actually in existence. Daemons aren't a race like various Xenos, so it stands to reason that they have far more complex forms and incarnations than the game would be able to support. Just speculation though as we have nothing else to go off and GW seems to be streamlining and simplifying it's backgrounds with every release. I remember being very disappointed when the 4th ed codex came out, not least because it sucked in comparison to 3.5 but also because the fluff section missed out a great deal of the new info we had from the HH series. It was a chance for GW to tidy up conflicting accounts of the background, and it wa snot only over looked but actually conflicted in many ways. Adding in stories of Daemon worship on behalf of the Alpha Legion and Nightlords, despite this always being the opposite in previous canon.
