I just got two Falcons for a good deal, and since i don't have any Wave Serpents, I thought I'd have some fun with bits and magnets. I've read online that the WS hull is slightly longer than the falcon. but that before it was its own model, people would convert the Falcon.

My plan is to pick up a couple turrets and the warpvanes for the WS, then the giant gun for the Fire Prism. I like the idea of one model serving multiple uses. I might just proxy the Falcons as WS until I can afford to buy a couple, then just magnetize a "Falcon Prism".
I don't plan on playing tournaments and stuff, but does the difference in hull length affect anything in game if I were to proxy?

The wave serpent hull is indeed a bit longer. It is the hull and so is used to check range, so basically you'd make your opponents have to be closer to shoot you in the back. I don't think it'd matter much in a friendly game though

Only in cases where you are measuring from the hull, for example to see if something is within the radius of an embarked 'buffer' with an area of effect ability - Think your wraithseer would be a good example.
In most cases it would be a disadvantage, as they need to get closer to your rear in order to shoot at it and that is probably 9/10 times you measure to a vehicles hull.

If it is a bit short, just measure the actual length of the vehicle you are subbing and then just say that it's "that much longer" for range purposes. In a friendly match it won't matter, but in a tournament you might want to check to be sure you can do this. I think most people would not mind and as long as you try to help them with what you're doing it should be ok.

I doubt I'll ever play tournaments, so I think I'm just going to go for it. They looked pretty similar to me, but I'm new and don't want to get quibbled off the table if I put down the wrong model.

Friendly games are a little more flexible so I doubt you will have a problem, and if you do then just avoid playing with the one or two people who give you issues. Defiantly use magnets they are wonderful things, hell I am tempted to use them on terrain so I can make one piece into a dozen different designs. Trees that can be easily disconnected and reconnected, while guaranteeing they would be in the exact same position every time, are just the start of the things you can do with magnets and models benefit even more so.
