Which team is the strongest in a 3 way battle royal?

I don't think that is possible to say as long as we do not have any definite ideas or stats of their power.
It is hard to say who will win if you do not know what they are capable of.

Ole' Empy and Khaine are taken out almost immediately (mostly because a corpse makes a poor team player), then Chaos and the C'tan conduct centuries of proxy wars (due to the fact the two forces can't really affect each other's domain directly) until Goku and Superman catch wind of it and swiftly put an end to it.

Yeah The Carrion Lord and the Shattered Khaine would would be down and out almost immediately. From there, it would be a game of who loses their cool first and charges as the Warp is the anathema to the C'tan Shards and real space doesn't agree with Chaos all that much either.

like Blackhair Duckshape said, Superman and Goku would hear what was going on and combining their powers would defeat both the C'Tan and the Chaos gods rendering them into comic relief villin's whoes revenge plots do nothing more then create filler while the writers try to figure out where they want the plot to go.
