is it correct that i can still take an "Inquisition" grey knights army, even though they have their own book?
example for clarification: take an army of Coteaz&Henchmen, and some paladins and a DK?

or would i need to have a non-Inquistion Hq, two GK troops, then take an inqustiorial detachment?

One is still required to meet the minimal requirements set out by the Force Organization Charts, treating the two different books as the different detachments they are. This includes the general restriction that Models selected from any codex or supplements can only count towards the force organization slots that codex or supplement is currently using. The similarities between the two factions, even right down to the fluff and identical main characters, does not grant this supplement any unique permissions when it comes to list building so all default rules are followed. Like wise, the unusual circumstances surrounding the few identical named HQ characters is not enough to get around the Force Organization Restrictions, as it is a loophole used to get multiple (unique) and not somehow making a single unit count for two slots over two different detachments.

Another thing to keep in mind is the fact the Gray Knights codex is old, instances of the word 'army' might still reference 'models taken from this codex' instead of the entire Army as that was normal for the formatting back then.

If that's what you are using then the gk codex works just fine. The inquisitor codex is for those who want to use inquisitor without grey knights. And as allies to another army. You can use both if you want to use inquisitor codex with inquisitor grey knights for other reasons. Just because they have their own codex doesn't mean you can't use them from the gk codex as per usual

You are of course free to build a grey knight army with any of the elements (including the inquisitorial ones) present in the grey knight codex, exactly as you always have.

So in short, yes the Inquisition Codex has nothing to do with the Grey Knight Codex. Even though they contain many of the same units, rules, etc...

You can build an all Inquisitorial based primary Grey Knights army, add a special Inquisition detachment, and add an Allied Inquisition detachment, by following the modified Allied Detachment matrix presented in Codex Inquisition. That would net you an awful lot of Inquisitors and Hench-mobs.

It's nice being able to include Ordo Xenos/Hereticus Inquisitors in a Guard/Sisters force without the (very un-fluffy) Grey Knights / Coteaz.
