Hello
I have a question,lets say in this case there is a squad of space marine scouts charging at my Wave serpent.Does the scout have to be in base contact to commit attack or do they have to be under the hull of the wave serpent?
and does this rule apply to Eldar jetbikes aswell? as in charge to base contact

They have to be in contact with the hull. Don't try to pull that "you can't get into contact with my base" bs, you won't win any friends doing that.
Jetbikes, they need to move into base contact. If your model is too large for them to make base contact, they merely have to move into contact with your model. To play it otherwise is unreasonable.

For vehicles, models must be in contact with either the hull or the base. For non-vehicles, the base.

Greebo had spent an irritating two minutes in that box. Technically, a cat locked in a box may be alive or it may be dead. You never know until you look. In fact, the mere act of opening the box will determine the state of the cat, although in this case there were three determinate states the cat could be in: these being Alive, Dead, and Bloody Furious.
Orks always ride in single file to hide their strength and numbers.

Did they switch back to the small bases? AFAIK they were using the large bases. Last night, my Ork opponent had no problems getting into base contact.
Honestly, if it caused problems in a game, I'd just remove the bike from the base, temporarily.

They must have the charge distance to make it to the base. If they don't 'fit' there, I would invoke 'wobbly model' and place it nearby.

Yes, GW switched it back to the small bases when they released the Windrider Jetbike Squad (the new box of three jetbikes).

To answer the original question about Wave Serpents - Read the bullet under "Skimmers and Measuring" on page 83. To answer for the jetbikes, they are infantry and follow all rules for normal infantry combat. Strictly RAW - The regular rules for combat state to "Move the initial charger into contact with the nearest enemy model". It does not state base contact, so simply touching the model is fine. The rest of the chargers must do their best to get into base-to-base contact, or as close as possible. Any of your models within 2" of one of your models base to base with an enemy may fight. Most people will agree that touching the hull of the jetbike is fine enough and counts as base contact, but if your opponent wants to argue against it you might have to make a house rule.
