I have a few questions about Cryx. I am just starting out and have the Battle Box, a couple Warcasters, a unit of Thralls, Knights, Tartarus, Bane attatchments, Pistol Wraiths, and a couple Jacks. Other than Jacks or Warcasters, where do I really go from here? From what I understand, Cryx is pretty infantry heavy. I could get another unit of Thralls and Knights, but would like to use other models so I am not always just spamming the same units over and over.
Which factions do we have the hardest time against?
What is our solutions to ranged factions such Cygnar, Legion, or Menoth?
What are our greatest weaknesses?

Cryx is what everyone techs against. Cryx has stealth and that helps a lot against shooting armies.
One thing to keep in mind is that Cryx is designed to loose half its army on the approach and still win the game. You are gonna take huge losses getting there but you will more then make up for it when you finally get stuck in.
For more tech I would recommend going on the PP forums under the Cryx section.

I'd say Cryx's greatest weakness is against armies with true or eyeless sight readily available. I think most/all legion beasts have eyeless sight and gun mages for cygnar. Not sure what stuff menoth has that counters stealth. To counter cygnar, which is the faction I play, just kill the stuff with true sight asap. If you can hit the gun mages with a spray or AOE they should die in swaths.
Are the thralls you own bile thralls or bane thralls? If you don't own bile thralls I recommend those. Another unit I see the local cryx guy field fairly often is satyxis raiders. They can damage casters a little bit when they hit jacks, and with their UA they gain pathfinder.

What you want are Satyxis Raiders+UA and Raider Capt. They're our answer to gunlines. With the UA and Solo they can run 16in and threat 18 with reach. Add in their Advance Deploy and they will jam the gunline in melee and force the line of engagement.
They will also have def 16 verses ranged attacks(or 20 if enganged in melee) and immunity to blast damage. Make no mistake though, they will still die, but ideally they will hold the line until your slower Banes can catch up and finish the job.
It's also common to bring Mcthralls+Necro surgeon with Raiders since you can recycle their bodies to make more thralls.

I'm assuming you have bane Thralls with the UA. They are good.
Other units to consider are Bane knights or Bane riders if you want to keep the bane theme going. They all work well with Tartarus.
The satyxis are very good, too, both the raiders and the Blood Witches. Though you want the UA for both and probably the Captain as well.
The other thing you might want to consider is a different caster. Just a new caster will mix it up for you alone.
For gunlines, often our best defense is an extremely aggressive offense. Jamming them with units like Raiders can really mess up their plans and buy the rest of your army time to take objectives and/or get in striking position.
True and eyeless sight are both a pain in general. But also things that stop spell casting and arcnodes. Cryx has answers to most things, though. And pDenny makes just about anything good.

Any flavor of Satyxis.
Mechanithralls + Necrosurgeon was my favorite unit when learning the game.
Nyss Hunters can do some great things (pdenny gunline)
Biles are always worth considering, but take some practice to use properly (they have absolute victim stats unless you protect them).
