I think the best faction to symbolise malal followrs would be GK. Having ant-daemon daemon weapons and such but how do I explain who or what the inquisitors or inqusitorial warbands are?

Being fair to them, they do hate each other for being chaos...

I do believe that black and white, often in a checkered pattern, was his sacred colors/pattern when Malal actually existed in the game. I don't remember off-hand if that's any different for Malice.

Well the Sons of Malice use a black and white quartered/chequered scheme. Their patron is Malice, who I believe is generally regarded as being Malal.

As others have said, Malal isn't very anti-daemon, and he was never know for a large number of sorcerers following him, so I think the Grey Knights would be a poor choice.
I'd go with the Dark Angels because they've got some Chaos fighting rules like Inner Circle and Bane of the Traitor, and would be a nicer explanation than whatever you could cook up to explain some random chapter kitted out with Force Weapons and Storm Bolters, I think.
