Right. Rogue traders come across new alien species all the time and don't exterminatus them. Mostly because they can't.
Just because first contact is nice and rosy doesn't mean it won't take a turn for the worse once the black templars or imperial navy arrive.

Rogue Traders are also authorized to interact, in a non-violent way, with Xenos.
They're an odd bunch to be sure, although my guess is their purpose is that so the Imperium can get some advance intel on any new Aliens/uncharted areas of the galaxy. Also to provide a buffer against invasion(most RT's have their own private fleets/armies)

It isn't a black and white "purge the alien" that is just propaganda for the most part to keep the troops from questioning. Those in the know seem to take a more nuanced approach.
As I've said before.. The situation your posing is if a lone inquisitor retinue found the planet...

What, as in accept them as members of the Imperium? I didn't notice that was the question. The obvious answer there is no.
That being said, the Ordo Xenos are about the most tolerant and understanding group in terms of dealing with Aliens, probably because they understand that there are varying degrees of badness concerning aliens.

Hippie Xenos are extra heresy. purge on sight.

But on a serious note. If the Imperium found "hippie xenos" (I.e ones who are "nice"). They would still be purged. They are Xenos.. and useless.
