I guess there could potentially be more than one war.... I mean, if you look at it this way: when Padme/Anakin/Obi-Wan "discover" the droid army factories in Ep. 2, destroy most of them, and force Dooku on the run, we *could* be left with a sense of that single "war" is over and done with.... Fast forward to Ep. 3, this time Anakin is somewhere in the 18-25 ish range (right??) he's been made a knight, there's talk of his rising to the council to become a Master, etc... it's been a few years since the wee little teenage lad in Ep. 2 has been fighting/doing Jedi Thingsā¢. Ultimately, we're not really sure how much time has passed in that interim.
What we ARE opened with in Ep. 3, is that a new leader, General Grievous is in charge of the droid armies and has been using "bold moves" to try and cripple the fighting capacity of the Republic.
Again, this all comes down to poor writing and poorer execution on Lucas' part in giving fans and newcomers alike a coherent storyline to follow.
