Best to use is Lexicanum. Though not perfect, it's a lot more strict on its citation rules. Also, it flat out looks better.

There is that, yes. The 40K Wikia just uses the default appearance for all fandom Wikis. Wookieepedia is not much better, but has some sort of custom CSS layer.
But, for the OP, the most important thing to remember is that there is no such thing as "canon" in 40K. It doesn't exist, isn't intended to exist, and has never existed.
All there is is the information presented in the various rulebooks and Codices, and the stuff published in the various novels, video games and such, and whatever you can extrapolate from the synthesis of all these various, and conflicting, sources.
There is no "one truth" to 40K. The setting doesn't work like that. All you can really do is make a claim and cite sources, and then try to debate the point through deduction, reasoning and extrapolation... but, at the end of the day, there's not really a right or wrong answer to most such things.
From my own PoV, it doesn't matter who/what the Emperor was when he still walked around. It doesn't really matter who's stuck in the Golden Throne. What matters, as far as the Warp is concerned, is what the uncounted masses of humanity believe the Emperor to be, because it is that coalescing energy of faith that will dictate what sort of Warp God the Emperor is born as and, in that case, I think we will be looking at a God of Order and Tyranny.

I believe the position taken by GW is that everything is canon, but not everything is true. As for how the Emperor will manifest in the warp, I'm not sure tyrrany is accurate. While certainly autocratic, the Emperor himself has not displayed unnecessary cruelty towards his subjects, and I doubt those that worship him hold that opinion. In any case, there is no indication that the gods must be the embodiment of their worshippers, only of their respective domains. It should also be noted that the Emperor is distinct from the Chaos Gods in that he was not created by a specific event. Slaanesh is the embodiment of excess and perversion because it was born when the galaxy was filled to the brim with Eldar engaging in cocaine-fueled orgies inside vats of molten chocolate, for instance. Emps, in contrast, was created as an amalgamation of the ancient Terran shamans. He chose to serve as guardian of humanity, but that was of his own volition, and after he had lived a life of his own. If the Emprah will be seen as the god of anything, it would be the human race, and possibly Order.
