Let me see if I've got this right... a single Inquisitor doesn't break any standing rules, but more than one does. Am I right that you lose (with your second Inquisitor) army-level bonuses, but not detachment-level bonuses? For example, an Imperium army of Space Marines and three Inquisitors would lose Combat Doctrines (an army-level single-faction bonus), but not Chapter Tactics (a detachment-level bonus). A Sororitas army would lose Sacred Rites, but not Order Convictions... etc.
If I'm right about that, which armies don't (yet) have the army-wide single-faction bonus? That is, which armies don't really distinguish between bringing a single Inquisitor and bringing a whole detachment of them? Who can I run alongside Greyfax and Coteaz and Eisenhorn without taking a big nerf to the allied army?

You can't ever actually have 3 Inquisitors and still be a Space Marine Army if you are limiting your detachments to 3 as recommended for organized play, since you're only able to include one Inquisitor per Detachment.
The rule that lets you add an Inquisitor to your army only lets you add a single one to your army, which doesn't take up a slot. It does not let you add one to a Detachment.
The only other way to take an Inquisitor is an HQ for a Vanguard Detachment.

Okay, so three was the wrong example. Let's say I do a solo Inquisitor (one detachment), a Vanguard of an Inquisitor and three Acolytes (a second detachment) and then a Space Marine brigade (third detachment). Am I right that the 2nd Inquisitor must come with Acolytes to make it a Vanguard detachment, and that the Marines lose their Combat Doctrines but not their Chapter Tactics?

I don't know the wording on chapter tactics, but yes, bringing a Detachment of an Inquisitor and Acolytes would break any bonus you get for only having Space Marine detachments, as you no longer only have Space Marine detachments.

I am toying with an inquisition force list, running an inquisitor, 3x6 acolytes with plasma guns, and then taking an air wing detachment of corvus blackstars. Making the inquisition force order maladus gives me anti chaos, and the blackstars give me anti xenos strats. Finally the final detachment will be guard, a brigade for 15 cp and fill in the need for artillery and board control as well as as many anti marine weapons as I can put in (autocannons, heavy bolters, las cannons, you name it of course guard can bring it).
The idea is a 2000 pt all comers list with massive threat potential and a lot of duplicate threats.
