After reading about them and how powerful they are wouldn't it make more sense to give space marines the same advancements and genetic manipulation the custodians are given?

You're missing a couple points about the Custodes, and why the Space Marines succeeded them.
1. Custodes require a ridiculous investment of time and resources to make. Every enhancement is built in separately. Space Marines, you do a basic genetic compatibility test, stick part of another dude in your subject, and wait a while. This is why the Emperor stopped making more Custodes and focused on raising Space Marine Legions. The only reason the Custodes didn't disappear like the Thunder Warriors is that a) they're clinically immortal, and b) they're actually better one-on-one than a Marine.
2. Unless I'm mistaken, new Custodes cannot be created. I believe the Emperor was the only one who understood the process.

The Custodes were made to not be warriors and soldiers. They were made to be bodyguards.
Reading the HH books, the Marines notice the Custodes, despite being great fighters, had a fatal flaw in their fighting style. They didn't work as a team. Each fought individually.
So while one on one they are superior to Marines, they make poor soldiers. They're more like special agents who work alone. Thus they would be a liability on the battlefield and not an asset.

I always assumed it was that whole mass production thing. They could never have produced enough Custodia to have conquered the galaxy and they wouldn't have been able to have a diversified base of production. Marines can be produced in many places as long as you have the gene seed.

From that book on argel-tah or whatever his name was, from the way I read it Custodes where more than just bodyguards, but he eyes and ears and heralds of big E himself amongst both his children legions and the stars I general

The custodes were not conquerors, they were bodyguards.
The empy probably trusted them more than the thunder warriors, primarchs and space marine legionnaires.
And they helped him to massacre the thunder warriors too.
