I'm playing a 17k apocalypse right now and using Imotekh. My opponent is claiming all his units get cover saves, which if you look from a certain part on the board I suppose they would. But where does the lightning come from? Up? From Imotekh (who is not on the board yet so...)? I can't believe they would make it AP 5 if all units get a cover save anyways. What's the general consensus?

Look up lightning on youtube and show it to your opponent, lightning comes from the sky last time i checked. You cant hide behind a tree against lightning, it just cimes down the tree.

Real World physics have no place in Warhammer 40k... it would make to much damn sense! In this case I would like to highlight that being 25% obstructed requires a 'Firing Model' to determine where the shot is coming from. Therefore the Hit's being generated would have to be some sort of shooting attack, described as a Firing a Shot or some other play on words that makes it obvious a certain Model is firing at the targeted Unit. Any Special Rule which simply generates Hits or Wounds on an enemy Unit, lacking any instructions to treat it as a shot or shooting attack, are not enough to state that the Hits/Wounds are coming from the Model in possession of the Special Rule. That simply leaves one question to answer: Does the Lord of Storm Rules simply generate Hits without defining them as some sort of 'shot' or 'shooting attack'? If that is not enough to convince your opponent I would also like you to review the Random Allocation section, it might seem a little unusual but it contains this line: For the purposes of determining if the model is obscured, imagine the attack is coming from directly above its unit. So there is a precedent for determine if a Model is Obstructed when even shooting attacks are coming from an unknown location.

It comes from nowhere, as there's no firing model.
If a unit is getting a type of cover save that doesn't care about direction, eg ruins, they get it.

This is an actual rule in the actual rulebook. Quit whining about how you can imagine someone's army touching you in a bad place and play by the actual rules.

Also under random allocation they include the example of "lightning bolts lancing down from the sky"
As LOTS doesn't ignore cover, they get a cover save if they are due one.
ie stealth, shroud, jink, terrain like moonscapes, dense thickets, but not walls.

It has to be night fighting for the lightning, correct?
Night Fighting grants Stealth, so cover saves for all, no matter where the shot comes from.

check the faq, they don't get the stealth from night fighting.

Is curious that they put Shrouded in the Frequently Asked Question, given the change to Night fighting.
