I would say that Bolt Throwers have their place, I find that the reason they are not taken more frequently is because taking a Cannon or other war machine ends up being applicable to more areas of the battlefield, where as Bolt Throwers may tailor to specific situations.
I have found that Bolt Throwers are best used in pairs, and having 3 can actually work quite well. Setting up a crossfire, that is, having them set at each side of the deployment and having them fire inward, can be very useful. They also work well at targeting specific units and weakening them for an infantry unit.
In the current book, the RoSeeking is made especially for Bolt Throwers, and for this reason, I find them also useful in taking down enemy flying units which may be hunting war machines or just creating trouble in the back field. The RoPenetrating is excellent for weakening ranks of enemy units, especially tougher ones.
