When a card says you can suffer damage to gain a bonus (ie - Darth Vadar Passenger card), do the shields of the ship absorb the damage?

Yes. If it says "damage" it applies just like damage from an attack: shields first, then face-down damage cards. The only time you ignore shields is when an effect tells you to deal a damage card.
