I noticed that most Fantasy Flight games have 2 main card sizes.

E.g. X-Wing Ship cards vs Upgrade cards, Gears of War Order cards vs Weapon cards, 40K Conquest Deck cards vs Token cards, etc.

Does anyone know if FFG uses the same sizes of main large and small cards ACROSS games?

And, does anyone have suggestions regarding storages cases that can keep different categories of cards for the same game sorted? I'm guessing that the best option is some sort of tackle box?

The xwing ship cards are standard magic the gathering style sizes. So you can use any binders or sleeves etc for magic on them.

The upgrade cards in xwing match the 'mini american' sleeves sizes. I've heard people recommend postage stamp collector pockets for them but I've never found them.

The upgrade card size match in imperial assault.

Unfortunately and frustratingly, the larger sizes of cards in IA are completely random and different.

FFG codes their card sleeves by color found on the packaging. Their website, and I believe the back of their game boxes as well, will tell you how many packages of each "color" of sleeve you need to protect all of the cards that come with the game. You can use this to figure out which size cards are in each of their games.
