I'm a bit confused as to how I ally in Skitarii. Since they don't have an HQ, I can't form an allied detachment, can I? So do I simply use the Skitarii Maniple detachment as the allied detachment, meaning 2 troops instead of a troop and an HQ? Would the models in it get the bonus of scout and crusader still, for being the skitarii detachment?

You don't have to use the allied detachment to bring a second faction in your army. You can use any detachment. You could run Grey Knights and space marines with a CAD detachment for the marines and a nemesis strike formation for the knights. The allied detachment is just a nice way to get a second faction in cheaper. If you don't mind the second required troop two CAD detachments is allowed and often better.

The allied detachment requires an HQ choice so the Skitarri faction can not presently fill it. A maniple detachment will work just fine.

The units in the detachment get the command benefits of that detachment. So the skitarri will get the command benefits of the maniple detachment regardless of it being your only detachment or primary detachment.
