So here is what the fluff says witch is written from a biased point of view(If the Emperor says he's human there is no one that is going to say otherwise)
Emperor's birth, while a natural process, was actually the result of a scheme created by the wisest and most powerful of living humans at that time; the conclave of Shamans. These men, termed 'shamans' by their society, were powerful psykers with great experience of the Warp. Finding their souls - and those of humanity - endangered by the growing perils of the Warp-gods, these psykers decided to pool their power into one human, a being they called 'the New Man'. Already having gained the power to reincarnate themselves (upon death, the shamans' souls would transfer to the Warp, accumulating power enough to reincarnate as human) the shamans entered a suicide-pact. Thousands of them poisoned themselves and sped their souls to the warp at the same time. Presumably pooling their soul-energy and using their reincarnation ability, they brought about the birth of their New Man - the Emperor
So here is my twist on thing lets say the OLD ONES as a last ditch effort to save the Galaxy from the C'tan and now the newly awaken Chaos Gods decided to pool all the collective power in to one being on an over looked rock in space with a fledgling race that's no threat to anyone in the galaxy(AT THE TIME)
some thing that help support this idea
1 the Emperor and the OLD ONES are both immortal(for the most part)
2 Both created multiple genetically enhanced warriors to fight for them
3 Both have extensive knowledge of the warp and the perils it holds (the Eldar awakening of warp predators and the Emperor warnings to Magnus and all other Psykers about there usage of the warp powers)
4 Both use the Webway (the Golden Throne being attached to the Webway can't be a coincidence)
5 The Emperor was able to capture a C'Tan and imprison it on mars without any space traveling technology.(but still has access to the Webway?)
6 The timing of the birth of Slaanesh / fall of the Eldar and the rise of the Emperor / birth of the Primarchs are one after the other? ( another coincidence?)

On a serious note, I could MAYBE see your theory being true, but I find it a but of a stretch to say shamans=old ones.

the shaman where suppose to be Neolithic men with a great understanding of the warp and great psychic power but can't even make a metal hammer?
Hmm lol
i was also trying to mix thing up a little instead of the Emperor being the last of the old ones witch could not match a C'Tan on his own even if it was injured
i was going off the fluff that some of the old ones stayed with the other races to help guild them in this case more than a couple
