It feels wrong just changing the ally matrix from Imperium Battle Brothers to Chaos Battle Brothers. Does anyone know anything for Imperial Knights allied with chaos? or am I just going to have to deal with it?

There are no rules for Chaos IKs yet. FW is making a Chaos Knight but who knows when they will get released.

Deployment aside, is there really that big a difference if you don't change the ally matrix?

It's not like you'd want the Knight joining units or anything.
