The game isn't bad when you mix factions, just a very different animal. The game loses the Trek feel when you start mixing, it very much becomes the blue captain on the black ship with green upgrades. Even in the 50 point limit mixing allows for some really powerful ships that make most of the smaller ships unplayable. At lesst in ship pure metas most have a nitch they can fill somewhere. The big factions all have a tone of stuff and have a good balance. Yes Feds have the most options, but you can't take them all in 100-120 points and Romulans, Dominion, Borg, and Klingons can still hold their own. The smaller factions do exactly what the did on the show, support/harass the bigger ones.
The closest thing I can equate faction mixing to is MTG where someone is playing with lands with all 5 colors on them and a deck of all the best stuff. Another good example would be unbound 40k where units still capture objectives and can use each others stuff. This isn't necessarily bad but very difficult and very unfun for some that is trying to play by a theme, like bringing a knife to a gun fight.
