Aside from the different bases, are 40k and fantasy demons the same? If I wanted to play 8th edition WHFB would I have to use the fantasy ones or can you also use the 40k ones?

Daemons are interchangeable as long as they have Rules in their respective systems.

Heck, if you use movement trays for Fantasy then the bases aren't even an issue!

They've always been the same kit. Exception being some of the daemon princes, and even then there's nothing stopping you using a WFB daemon prince in a 40k army, it looks right at home. Also the base shapes will be even less of an issue now with Age of Sigmar throwing basing rules out the window (you can use circular, square, hex, or whatever you want). So if you model circular bases for your daemons then you can use the model in either game.
