So, do any of you have any ideas as to why Grey Knights would fight AdMech? I'm doing a narrative campaign, and don't know much about Grey Knights, as AdMech is really my area of expertise.

Doesn't either the AdMech Codice have a story about the AdMech being all top secret over the Inquisition and send a virus that wiped the Inquisition's database (well one of the Inquisitor's at least) that caused a shadow war between the two? Maybe an inquisitor gets really pissed off about this and accused an AdMech sect of doing daemonic things and sends the GK on them?

Oh yeah Heretek two, a Heretek who hasn't turned all chaosy but is secretly doing daemon studies, that will get the GK's attention.

These kind of questions are always very easy to answer.

A sect of Tech-Adepts have been corrupted by Chaos and are building a daemon engine factory.

The problem is I'm taking the role of planetary attacker, so that would not work as the reason the GK are attacking me.

AdMech get too close to a top-secret Ordo Malleus facility, Grey Knights are ordered to obliterate the AdMech force on the off chance they may have discovered it's presence.

You're being attacked by the Grey Knights? You have recovered an ancient STC which has been corrupted by Chaos. Believing you can control it and remove the taint, you refuse to relinquish it to the Grey Knights who have come (by guidance of the Emperor's Tarot) to stop the potential threat.

Having no other choice, they prepare to kill every warp-tainted cyborg in the Sector...

There are dozens of scenarios to come up with, even without Chaos.
Ex: The Martians have just discovered a new toy. The GK come over to check it out. Clearly, the techpriests arent going to want a bunch of government officials checking out their new invaluable discovery.
Ex 2: Gk decide an Admech force knows too much. Purge ensues.
Ex 3: it goes on

How about...

The Admech in question have discovered the origins of psycannon or an STC of it and are attempting to engineer it themselves. The Grey Knight Forgeworld Deimos finds out and enlists the aid of its colleagues to make sure such a valuable technology is safeguarded.

They think they're tainted by chaos?

The majority of individuals outside of the Adeptus Mechanicus don't understand how the technology they develop works, or have a very limited understanding of it. It's possible that the Grey Knights could become suspicious of Hereteks in the Adeptus Mechanicus producing technology that is fueled by Chaotic sources. Even if it wasn't true, and the Grey Knights are simply misunderstanding, they would likely still investigate. The Mechanicus does not take kindly to people sniffing around their business; especially those that think they have power over their operations.
