So in a recent game, i had my entire army basically crushed by the varangur flyer, herja of the fallen. I just couldn't figure out a way to defend against it. If i turned a unit to take a charge from it, he would just hop over that unit to charge something else. so i had to decide between getting flank charged by that or flank charged by the rest of his army. So, how do you deal with units like this?
also, question for clarification, since it DOESN'T have the "individual rule", it does get to double/triple attacks when flanking/rear charging a unit, right?

This is what having deep lines can help against. If he flies over, just turn around a few of your rear units to counter while the front units can safely face forward. I personally always try to make sure my flank is safe from attacks even by flyers through the use of extra smaller units who either cover the main advance or hold the flanks.
Sometimes keeping cavalry in the rear until late game (unless you spot a weakness they can exploit) can help. Have them angled to ensure if flying units make it over your line they can quickly dispatch or keep it held up and your main line safe.
That's what I tend to do anyway.
You are correct on your rule too.

The other thing to keep in mind, if you have a fast cavalry for reaction - because he isn't an individual he also has a rear and flanks.
The only fliers that I have faced so far has been wraiths and gargoyles. (I want to face the Elohim.)

Remember you need LOS to charge something, so he can't charge over something into another unit if he can't draw LOS to it.
Not having the Individual rule also means you get double/triple attacks for flank/rear if you can get some fast/nimble cavalry to protect your flanks (by keeping these units with LOS if your own unit's flanks, so if someone moves into your front line's flanks to charge, your nimble/light cav can charge like 20" and hit their flank)

It's good to have a couple of counter-charge units behind your lines.
These vary a lot race to race, for my Dwarfs a Battle Driller or King on Large Beast (Bear in my case  ) are good units for this role.

Unless the unit has LOS it will have to spend a round in "limbo" behind your lines until he can charge. Drop artillery, bow fire on him for that turn and keep a fast unit deep.
Flyers are expensive and unless used properly are not worth their points.
