Example: A Trygon wants to use his bio-electric pulse on a unit charging towards him. Can he do this? If so, does he get his regular amount of dice or just one?

Pretty sure monstrous creatures can shoot up to two weapons as overwatch.

Not sure about the trygon or pulse specifically though.

its arguable as to weather a MC can shoot two or one weapon in overwatch.

MCs can always fire overwatch though.

its worth talking with your opponent pre-game as to weather you believe that they can fire one or two weapons.

A weapon with multiple shots still fires all those shots for overwatch - for example, an Assault 6 weapon still fires 6 shots on overwatch. It's why it's also important to do the overwatch before moving the charging models, as it may affect the number of shots from Rapid Fire type weapons etc.

A model with a weapon with multiple shots may fire all the shots (Assault 6, Rapid Fire, whatever) during Overwatch.

The conundrum is that Monstrous Creatures may always fire two (different) weapons. Does this include a Monstrous Creature with TWO DIFFERENT WEAPONS firing both of them in Overwatch?

The rules for Overwatch specify that a model/unit being charged may fire it's weapons at the charging unit. Not how many weapons. Just weapons.

IMHO, yes, a MC may fire two weapons during Overwatch.

In my opinion, the question being asked was different to the question being answered by the other posters. The OP doesn't mention firing weapons other than the Bio-Electric Pulse, but seemed under the impression that MC's couldn't fire overwatch at all, or that weapons only fired a single shot when used on overwatch. Hence my response, rather than jumping on the popular "how many weapons can a MC fire on overwatch" question.

To Sum Up:

Yes, trygon can fire his assault 6 weapon for overwatch.
