I am looking to play in our 30k Heresy Campaign we are starting with my Veiled Path themed Harlequins. Would this be feasible/possible in the background for harlequins to have been around/interfering with imperial affairs? I am not very familiar with 30k background.

No, because as per the Harlequin Codex timeline (p. 48), Cegorach summoned his followers in M32, and they all vanished into the webway. They did not reappear as the Harlequins, beginning their war on Slaanesh and Chaos, until 641.M33 when they arrived unannounced to save an Ulthwe warhost and help defeat a horde of Slaaneshi daemons. So basically the Harlequins did not exist until M33, which is after the Heresy. Even if one argues they were in training earlier, the fact still remains they were not summoned until M32.

It does say Cegorach had followers, though. Maybe Harlequins could represent a sect of them?
