I've been planning a Dr. Who warhammer 40k fanfic which is a little different (I think) from other crossover fiction.

So basically instead of the Imperium of Man the Gallifreyan Empire, instead of Imperial Guard, Gallifreyan Soldiery and instead of Space Marines you have power armoured Time Lords who act as the sentinels of History.
Rassilon replaces the Emperor.
The Doctor is now the Inquisitor

The Imperium of Man and the Space Marines still exist, but act as defenders of their own realm and view the Time Lords as God like beings.

The story itself would be a 40k version of Genisis of the Daleks...

I had an idea for a Doctor Who crossover. Basically the doctor lands in 40k and is immediately killed by the infamous Dok Grotsnik. Dok Grotsnik than steals the Tardis and goes around getting into orky shenanigans. DoktOrk Who.

The idea is an interesting one, but it's akin to me writing a Borg crossover into Stargate Universe where the Borg fix the Destiny, upgrade everyone's weapons, assimilate the drone ships plaguing the universe and turn them into disaster relief ships that fly around fixing technology - meanwhile the Vulcans turn up and start stomping human worlds flat.
