If a psyker were to cast Invisibility on a void shield Generator, would each void shield only be hit on snap shots or just the building?

And that answers that question... But can one target the Void shield directly and if so, can you make it invisible

Projected void shields can't be targetted by you or your opponent, period.
Think of it as a sort of Look Out Sir!, except it's automatic after you get a hit and you roll for penetration against AV12.
