By making the army to fit two codexes you will be limiting yourself in options, unless you are willing to make some things that can fit only one codex.
For example, best heavy for spacemarines is grav cannons, whereas for chaos it is autocannon. Do you make a squad of each, or do you settle for a lesser, shared option, such as missile launchers?
Likewise, there are other kit differences. Chaos marines can have two special weapons in a bolter squad, whereas loyalists can only take double specials in assault (or elite) squads, meaning no bolters.
If you want a double fit army I suggest doing Silver Skulls / Iron Warriors. They are very similar colour scehemes, even their legion/chapter icon is similar. Perhaps an interesting way to mark out which army you are using would be to model your marines so the right shoulder pad can be swapped out for a chaos star or [whatever it is silver skulls use on their left pad] using magnets/poster putty/whatever. Maybe have magnetised backpacks too as these hugely change the profile of a marine from something that says 'loyallist' to something that says 'traitor'.
Another way to identify which codex you play is to make a centrepiece model for each faction. Perhaps a super noble/heroic looking warlord for one and a twisted/sinister warlord for the other. Or maybe a land raider where you can swap out the doors for traitor/loyalist iconography. Doing this will set the tone for the rest of the army.
My final piece of advice, is if you want to dual purpose a model as both loyal and traitor avoid using iconography that is specific to either faction. So no aquillas, no chaos stars, etc unless the piece is removable and can be swapped out for a counterpart from the other faction, as previously suggested.
