So I've read the books, and ive looked at the miniatures and art. In the books Erebus and other WB chaplains are black due to the dust of Monarchia. But all the art and minis are either original grey or red. The betrayal of calth box even has a Chaplain special character included that they paint red. So which is it?

The North

I was always under the impression that they were all Grey. Then after Monarchia many of them changed their armour to Black in mourning. Then, some of them started changing it to Red once they started worshipping Chaos and stopped mourning Monarchia. This change spread through the legion as more and more chaplains were converted to the cause of Erebus and Kor Phaeron.

I see it as a gradual shift that gained momentum with black being a transitory thing leading to the red at Calth. If I remember correctly, in the book Know No Fear, it was commented upon by the Ultra Marines that all the Word Bearers at that point had changed their armour design and it was believed to have been them shedding their past and presenting a new image (I could be inaccurate with this as it's been a year since I read it). In many ways the Ultra Marines were right, but for the wrong reasons

What Wulfmar said is correct. The red started when they began worshipping chaos and the first possessed marines came into being. The Word Bearers called them the Gal Vor'bak and Lorgar had them repaint there armor red to show there status.

The red slowly worked its way through the legion as the became closer to chaos.

Black chaplains were part of the legion even when they were still the Imperial Heralds. They weren't called as such and didn't serve the same role, but they still wore the black with the skull helm.
