It strikes me that the original reason they left Mars was because they didn't think that the Emperor is/was the Omnissiah, but, seeing as how they essentially serve Chaos, do they still worship the Omnissiah? Do you still see Dark Magi making prayers and supplications to machine-spirits? Or have they basically just abandoned their old religion?

Some do that maybe. But most will just say: Feck the Omnissiah, I am now an atheist. Or worship the chaosgods.

Considering that they now make Daemon Engines without Machine Spirits, I'd think they worship the Chaos Gods instead of the Omnissiah.

Complex question. I believe that they do but believe that it's through the fusion of the warp and machine that they can recreate the same perfection as the Machine God. Priest of Mars left me feeling like the dark mechanicus is so corrupt that they view nothing as taboo.

Very much so. The real genesis of what becomes the Dark Mechanicum is when Horus offers the Fabricator-General access to the Vaults - a storehouse of daemonic lore that the Emperor locked up and hid.

They see daemonology as essentially just another science. The other big difference is that they embrace innovation.

Whether they 'worship' the chaos gods... I suspect it will depend on the individual Heretek or Warpsmith. Some of them probably still follow the Mechanicum's faith, and see daemons as just a cost-efficient-if-not-exactly-safe alternative to AI (e.g. daemon engines) or a high-energy power source (e.g. ectoplasma weaponry).

They consider the Chaos Gods manifestations of the Omnissiah instead of the Emperor IIRC

They rebelled against the emperor, who was pretending to be the omnesaia and they stopped listening to his taboo's on warp based technology.

I have no idea who they prey to but some of them might just be more loyal to the original ideas then those still roaming on mars.

Not all worshippers of Chaos believe the same thing or in the same way, but I'm pretty sure most of them believe Chaos is the Omnisiah (and each of the chaos gods are just a separate aspect of it).
