If I were to roll a 5 on the warp storm table (Roll a dice for each unengaged friendly nurgle unit, on a 6 place a large blast over them and scatter it. Each unit even particially under the template takes d6 Str4 Ap3 hits, these hits have poisoned(4+) and ignores cover). Would this still hit a nurgle prince if he was flying? I am assuming yes but I want to make sure so I don't cheat myself out of accidently grounding my prince.

Yes. FMCs aren't immune to blasts the way flyers are, and there are no "shots" so snapshots aren't taken into account

If the way you've worded it is correct, then yes, it could hit a flying monstrous creature. This is because, unlike flying vehicles, flying monstrous creatures can be "clipped" by blast templates. They just can't be targeted by weapons with the Blast special rule. If you've worded it correctly, this blast did not target the flying nurgle daemon prince.

That is not what a 5 on the warp storm does. That is not what a 5 on the warp storm does at all. A 5 is just a large blast. The daemon prince would have taken a SINGLE S4 ap5 hit. You have combined both the 5 and 6 result. 6 on the warp storm is, "take D6 s4 ap3 poions +4 hits that ignore cover" there is no blast involved in the nurgle result.
Read the warp storm carefully.

FMC's that are swooping can be targeted by blast weapons with the skyfire special rule. The only model I know of that has this is the Interceptor Drones from the Tau bomber.

Riptides as well due to the Wargear upgrade, I believe.
