I was thinking about this and it seemed like a interesting concept.
Do you guys name your squads and vehicles?
Even better question, do you paint squads with a semi-different scheme to tell them apart?
I know that everyone has there own legion, but do you guys create actual fluff for your companies?
Do tell how you organize your men and fluff

well:
1) characters get names (and some fluff)
2) Squads get names (on a roster that I do for fun, nothing beyond that)
3) SOME squads/vehicles get monicers based on how they usually play OR what tactic usually falls on them (the dreadnought talon that is designed to act as a anvil is known as 'The Anvil', etc.)
4) My company has some fluff
5) Individual models get names/special schemes when they do something amazing, and it shows that it's only this model (i.e. the one auxilia who could see the riptide making a pot shot and killing it with said pot shot)

Personal approach for my Death Guard?
Non-uniform. Mixed armour marks or bits of armour marks. Mixed companies - as I see the army being post Istvaan III (so the companies and squads were purged of individuals who would likely have opposed Horus' intentions).
However...they do still have squad markings - Tacticals still have their arrows etc. (I assume they mixed while maintaining battlefield roles).
I will name characters but squads are very basic - again, post-Istvaan reasoning there.

I play Centurio Ordinatus, so my three Engines all have unique names (Vox Machinae for the Ulator, Lux Divinita and Oculis Ingenii for the two Saggitarii).
My Archmagos is named Navarra Anthyren; she is (of course) an Archmagos Ordinator. Her Thallaxi bodyguards are the Inexpugnabiles. I have other units as well (an Enginseer Tech-Priest Auxilia unit) but they don't see the table enough to warrant names (the Archmagos and her Bodyguard are all I can fit in with the 3 Engines at 3000 points).
As for tabletop markings, I bought (and spent more than I should have) several of the specialist Games Workshop Mechanicus transfer sheets and put Centurio Ordinatus decals on everything but the Engines themselves, and the Thallaxi also each earned a symbol for themselves and a squad symbol. I deliberately chose the symbols that have as little resemblance to letters as possible so they would look properly arcane and indecipherable on the tabletop, in an attempt to illustrate the impenetrabiliy of the Mechanicum structure visually.
