The Maelstrom Warders were initially founded to protect the Imperium at large from Chaos threats ranging from the Maelstrom - we all know this led to the Badab war but I'm wondering what defends the Maelstrom now?
Were more Maelstrom Warders designated or was a new system put into place?

That's certainly an interesting questions and one I haven't thought about or know the answer to.
Perhaps the Chapters that were given the homeworlds of the repentant Chapters took on the duties after they had embarked on their Crusades of redemption.
Edit: According to Lexicanum the Maelstrom Warders were disbanded due to the war itself. I guess seeing as how all it's members, apart from the Charnel Guard, went rogue they were no longer the Wardens.

That sounds like a Lexicanum fail to me. The cited source is too vague (12 pages!) to pin down where exactly they supposedly got it from, but it doesn't really fit the narrative: The rebels themselves reaffirmed their status as the Maelstrom Warders at the outset, whilst the Imperium itself didn't make any judgements against the rebels as a whole until they'd all be subdued at the *end* of the conflict.
I lean towards the idea that the new chapters took over: The Star Phantoms *were* granted dominion over the Badab *Sector* in the Astral Claws place, implying that the Imperium felt the system was fine, just that the players needed to changed.

The Star Phantoms did indeed take over. However, there's no indication that there were any other 'warders' assigned - possibly the war did enough damage that there was now only enough to protect that one chapter could do the job....

or afetr the badab war they decided that having more then 1 chapter was too big a risk for another conflict along those same lines

The problem is, the Star Phantoms are under-strength (around 300) and are defending an area of space that was previously defended by ~6-7k Marines (albeit illegally). Whatever threats that the Maelstrom Warders defended against, now have virtually no opposition.

What's left of it. The Carcharodons destroyed all live on Badab Prime and then stripped the Mantis's former homeworlds of all fighting-age men.

When you say"stripped", do you mean they took it to their own world, making them part of their people, or did they just killed them ?

Taken, as both compensation for there losses and to punish the Mantis warriors by denying them at least a generations worth of recruits. Most probably the younger ones(early to mid teens) would have been put through whatever selection tests the Carcharodons use for new aspirants, while the older men would have been press ganged into service as chapter serfs.
