What is the difference between the 2 per side whirlwind missiles and the 5 per side in terms of game play? Are they interchangeable? Do I have to have the 2 of vs the 5 of to play them as either of the 2 types they can fire? I bought 2 whirlwinds and they came with 2 different missiles. lol.

If you look at the army list entry for the Whirlwind, it can be equipped with two different types of missile. the two different model parts represent those different weapons. Offhand, I can't remember which is which, but the painted miniatures section in the Codex might make it clear.

Modelling wise, there's no rules saying you have to put certain types on. It would look pretty cool with the two larger ones on one pod and the smaller ones on the other, showing its ability to switch payloads.

If we're talking about the Whirlwind Multiple Missile Launcher the in game vehicle always has a single weapon with two different shell profiles but can only choose to use one shell profile per turn.
* S5 ap4 Ordnance1, Barrage, Large Blast
* S4 ap5 Ordnance1,Barrage, Ignores Cover, Large Blast
In game you just tell your opponent which profile you are using before you fire it.

The model kit just comes with two different load-out options so all your Whirlwinds don't have to look the same.

I don't break the rules but I'll bend them as far as they'll go.

When the model first came out the rules for it had you pick a single missile type; so there was once a reason.

Now it is pure aesthetics.

This is my Rulebook. There are many Like it, but this one is mine. Without me, my rulebook is useless. Without my rulebook, I am useless.
Stop looking for buzz words and start reading the whole sentences.
