Will Fulgrim's Sire of the Emperor's Children re-roll reserves rule and +2 to combat resolution work if he's embarked in a transport or does his model need to physically be on the table.

Being in a transport or building would be fine, as he is "on the battlefield". If the combat bonus required line of sight to him, for example (it doesn't, though), then I would think he has to actually be in the open on foot.
