From my knowledge the Seige of Vraks was the longest war, lasting from 804.M41 to 830.M41. Were there conflicts longer than this? This is during any period of 30k/40k law.

If you're talking about the Imperium then its The Long War of course.... its been going on for 10,000 years since the start of the Horus Heresy.

I was more thinking of wars concentrated to a certain world or sector.

Does crusades count? Like the macharius one and the great crusade?
There's been some wars that's pretty much endless against orc infested worlds. There's also cases of necrons showing up at certain times, fighting and then dissapearing on schedule for centuries. Some guard regiments are sent to train in those places.
Otherwise... Gothic war maybe? There's gotta be some wars that at least spanned a few centuries.

The civil war on Krieg lasted around 500 years, and took place on one planet.

If we are talking Still going, im not sure, but if you are talking about war that went on the loggest.
Probably like oldzoggy said, old ones+orks+kinda elda vs the necrons that went on for several millennia iirc
