I was wondering if there were any more alternate Legion colour schemes floating around like the excellent Imperial Fists black body, yellow extremities scheme that Forgeworld put together. I get very bored painting the same colours, even with the inversions or slightly alternate patterns you can do. I always imagined most of the Second Founding chapters schemes would be represented in some fashion in the parent Legion, for example I believe in The Unremembered Empire the origins of the Scythes of the Emperor and Silver Skulls schemes are hinted at. I wondered if there was anything official in terms of colour schemes in this regard?
I'm especially curious as to whether or not more alternate schemes exist for the Traitor Legions. Aside from their original appearance e.g. War Hounds to World Eaters there's not a huge mention of the variations in colour that would be available.
I'm especially curious to see it the Thousand Sons had any alternate look due to their various Magii orders.

Shoulder pad colouration may change greatly within a legion to show organisation. Secondary colours (Say, blue for the World Eaters) can be used as much or as little as wanted in practice - though the lore and visual reference wouldn't match, they're your models. Unfortunately it's mostly symbols more than colour that change within a single legion.
Alternatively Alpha Legion have been described as purple in previous fluff, so they may be differing colours because of some reason that only Alpharius knows.

Towards the end of the heresy th World Eaters changed their blue to red
|
“Because we couldn’t be trusted. The Emperor needed a weapon that would never obey its own desires before those of the Imperium. He needed a weapon that would never bite the hand that feeds. The World Eaters were not that weapon. We’ve all drawn blades purely for the sake of shedding blood, and we’ve all felt the exultation of winning a war that never even needed to happen. We are not the tame, reliable pets that the Emperor wanted. The Wolves obey, when we would not. The Wolves can be trusted, when we never could. They have a discipline we lack, because their passions are not aflame with the Butcher’s Nails buzzing in the back of their skulls.
The Wolves will always come to heel when called. In that regard, it is a mystery why they name themselves wolves. They are tame, collared by the Emperor, obeying his every whim. But a wolf doesn’t behave that way. Only a dog does.
That is why we are the Eaters of Worlds, and the War Hounds no longer."

Well, some legioms changed their heraldry and colours more than others, the ones that suffered a deeper conversion changed two or three times.
For examples:
1 The Luna Wolves (white), the sons of Horus (sea green) and the elite units of the reavers and Justaerin (black).
2 The Imperial Fist veterans and templars in black.
3 From Blue of the Dogs of War to White and blue (wolrd eaters), and then the red and white World eaters of Bodt.
4 The Words Bearers after Monarchia turn the Grey in Crimson.
5 The Twilight Raiders and then the plague marines of the Terminus est.
If you have a little flexibility playing you could play any succesor chapter with the Legion rules for their fathers. You could argument that is a conflict settled in the Grat Scouring or in the M32 millenium.

Imperial fists used to be grey/silver with only some bits of yellow. The Templars are mostly black as Justycar said...
There have been multiple cases were legions change their colours.
Heraldry, rank and company tends to have an impact on colours in units

You could always do a camouflage pattern in homage to Rogue Trader days. There were camo patterns for most Marine chapters in old White Dwarfs. Heck, there was. FW Deimos Rhino at a recent show that was a White Scars Rhino in camoflage.

The shattered legion/blacksheild stuff gives leeway for just about anything you want imo.
