I have a Cataphractii Terminator captain converted from one of the regular terminators and I want him to have the Glaive of Vengeance and Scimitar of the Great Khan. I have him modeled with the power sword that came in the kit and his storm bolter arm is being covered by a pauldron to model the re-rolling Invulns of 1 thing and to make it appear as though he had one hand. Is this I'll-advised, even though the Glaive and the Scimitar have the same profile off the charge?

Polite convention I believe would be to try and show either exact wargear or something representative of said wargear.

Actually, polite convention is to try and show exact Wargear that has changed from the default, I believe. Bolt Pistols do not need to be on Tactical Marines, for example, but a Flamer or Lascannon are expected to look like a Flamer or Lascannon.
Some stricter conventions (aka local gaming groups and some tournaments) do require all of the Wargear to be represented, though.
Also, if using proxies, it is best to be consistent to prevent confusion for yourself or your opponent. Having 4 Lascannons as Missile Launchers in a Devastator Squad is usually fine, but having 10 models with Boltguns and four of them are supposed to be lugging Lascannons? That's a bit much.

This. For one thing, the Tactical Squad kit does not come with anywhere near the number of Bolt Pistols that would be needed to equip the whole squad. But if a model has a Plasma Pistol or a Power Sword, then that should be modeled. The only real exception I can think of is prohibitively rare upgrades. For example, a person playing a Deathwatch army where every Marine has a Shotgun in addition to their Boltguns or whatever. The only available slung Shotgun at this stage comes in the Scout Biker Squad and I think it is one per kit. Therefore, I don't think it is unreasonable to tell your opponent that all the Marines have Shotguns.

In fact, the mere act of opening the box will determine the state of the cat, although in this case there were three determinate states the cat could be in: these being Alive, Dead, and Bloody Furious.

Sometimes you are also OK going a little abstract on the WYSWYG, as long as it gets the point across.
If you have a screaming marine with a pair of CC weapons, what I see is a close combat machine, that’s going to frappe anything he touches. Does it mater that one weapon is the sword of stabbing, rather then the axe of disembowleling? Not really. What I see is a blender, and that’s what I get. I’m not going to confuse him for some shooting/buffing HQ.
Obviously, in an ideal world everything with be as accurate as possible. But rule of cool and counts-as are fine for most everyday things.
As for left handed power swords, there are a number out there. About a year ago, I sorted out of the plasma pistols and power swords from my bits-box when working on a Cato Sicarius counts-as. From memory, there are some in the DA ravenwing upgrade sprue, the command squad box, GK PA box, and probably a few more I’m forgetting where they came from. Probably more out there these days as well.

It's actually a right handed sword I need.
I also want to state that the difficulty is not finding a sword, but finding a hand that is a similar size as the Terminator hands. I'm not keen on buying more terminators just to get a hand.
