Considering the vast amount of time between these two different releases and the subsequent fluff changes do you believe a genestealer cult could also be worshipping Chaos or inadvertently think they are worshipping chaos?

Yes.

Most members of a genestealer cult don't even know that they have anything to do with Tyranids.

It's possible, but I believe with the new fluff the Cult sees it's Patriarch as the Messiah for the 'Star Children'. They actively know about the Tyranids or have a very vauge understanding of it, both because of their genetic heritage and brood psychic connection.
They may not know what the Tyranids do or are exactly, but they are aware that they are there to serve them in some capacity for a 'reward'.

If worshipping a chaotic entity furthers that ideal, I don't think the magus (newly said to be the cult's orator/religious leader/converter), would have any qualms. I don't think that the Chaos blessings or boons or mannerisms would spread too far in the new GSC environment, but stay within the ranks of Brood Brothers and perhaps Neophytes. 1st, 2nd, and outlying forms such as Abberants and Metamorphs (heralds of the Star Children) wouldn't care for it.

This is all my opinion though.

New Codex has a Nurgle worshipping Cult that had spent time in the Warp.

Sure, however they would be immediately annihilated by the Hive Fleet, when it shows up - not assimilated, just destroyed to avoid any, potental corruption.

Since a Patriarch is an intelligent, psychic creature, I guess that in theory, a Patriarch could become corrupted by Chaos. Much fun will be had then.

These are Crunch questions.

The fluff is much more open. It is possible for GSC to have a portion worship Chaos, or wholly be infected by it. Originally they always followed Chaos as that was why they were a Cult. They even had beastmen.
Nowadays, just about anythign is possible in the fluff, while not so much so due to 'balance' restrictions in game. Nothing is stopping someone from saying "Hey guys, how about we run a campaign where my GSC worships Khorne/Nurgle/Tzeentch/Slannesh? I can upgrade them with marks and stuff and use the Deamonology table instead of Biomancy, and allie with Chaos." or something along those lines.
