I did my best to search around before making this post, but couldn't find any specifics. I was playing against my friend running Orks to my CSM, and was wanting to cast flickering fire into one of his open topped transports. We couldn't really agree on whether it would hit the units inside or the transport itself since it is not a template. Can anyone shed some light on this? Thanks in advance.

No. Templates can cause damage through a special rule, nothing else can shoot into transports.
