To start off, I must admit that I don't know much about squats. That being said, I seem to recall their basic infantry wielding bolters and donning Carapace armor. I was thinking that this could be represented with an acolyte squad from codex Imperial Agents. Are there other characteristics, wargear, or units that should be represented somehow to make an especially squatty army?

This post includes a download of the last printed "Codex" with Squats. I think most people run them as Space Marines when playing proxies, but if you have an open gaming group - consider the old army list to give you an idea.
Back then I think they mainly used Space Marine vehicles (back then Imperial Guard could drive around in Rhinos and Predators too though). I think the use of bolters, decent armour, and Imperial vehicles is why Squats seem to be run as Space Marines in many cases.
EDIT: I was wrong, it appears they mostly used lasguns back in 2nd ed. so perhaps running them as Imperial Guard is more suitable.

In the horus heresy lists, an imperial cults and militia list can serve quite well if taking the right provedences. Abhuman helots and survivors of a dark age work well, making you tougher but slower, while uping your armour. I do know of a fan made one kicking about somewhere, see if I can find it. I remember it being pretty balanced and well rounded.

It depends on how you want to run them, they really range in gear, you could easily run them as AM or as a SM or SW army

Seconding the suggestion of 30k militia with abhuman helots and survivors. you get the advanced weaponry, vehicles and armour of the squats, coupled with increased toughness.
No bikes though :p

After reviewing the 2nd edition squat rules, I've determined that there are no current rules (that I'm aware of) published by GW that reflect the squat statline and wargear adequately. Using 30k rules is an interesting solution... for people who play 30k. What I'm looking for is 7e 40k rules that fit. As it stands, there are quasi-analogous units in several Imperial codexes. Codex Imperial Agents is a decent resource, but I don't feel like anything properly represents them.

It's more of a question of "what are the best official and published counts-as rules for them?" This is more of an issue of curiosity than ambition.
