This is where I always get confused. Looking at page 156 of the
GHB:
"When your army qualifies for more than one allegiance - e.g. all of the units are
ORDER and
STORMCAST ETERNAL - you must choose which allegiance your army will use before each game."
"Khorne" is its own allegiance with special allegiance abilities, artifacts, etc.
"Khorne Mortal" is also its own allegiance, but without special allegiance abilities, etc., but it allows using Skullcrushers as battleline if you also use a Juggerlord as your general.
I did just try to make the list in Azyr. If the "Khorne" allegiance is taken, Skullcrushers can't be taken as battleline. If "Khorne Bloodbound" (I expect this the be the requirement on the Matched Play profile in GHB2 as that is the way it's listed in Blades of Khorne) is the allegiance, they count as battleline, but Khorne allegiance abilities can't be chosen. Not a 100% definitive answer, but if the official
GW warscroll builder won't validate it, we may have been playing it wrong.
As an additional note, after further testing, an army with the Khorne Bloodbound allegiance may take the Chaos allegiance abilities or Khorne Bloodbound allegiance abilities (which as far as I know don't exist), and an army with the Ironjaws allegiance may take the Destruction allegiance abilities or Ironjaws allegiance abilities (which, again, I'm not aware of). I'm wondering if Azyr may be operating under some updated rules that we won't see until GHB2 is out. Maybe something along the lines of "An army my use the allegiance abilities of its Grand Alliance regardless of the army's actual allegiance"
