So if a sisters of silence squad is ahead of an army, and my thousand sons are going into their smite phase... do they not see the sisters, or do all my smite attempts fail? Smite doesn't actually target anything as per the rulebook.....

Even if you could pick them as your target you couldn't affect them with a psychic power, which Smite is.

The people in the past who convinced themselves to do unspeakable things were no less human than you or I. They made their decisions; the only thing that prevents history from repeating itself is making different ones.

Covered in the Index Imperium 2 FAQ:
VARIOUS
Q: If a psyker manifests a psychic power that affects the
nearest enemy unit (e.g. Smite) and that unit happens to be either a Culexus Assassin or a Sisters of Silence unit with the Abomination/Psychic Abomination ability, what happens? Does that psychic power then affect the next nearest unit instead?
A: No, the power simply has no effect.

Which is the only way this rule ever made sense.

Agreed! A Null should soak up psychic attacks or stop them going off, after all, not allow the next unit to be hit.
