I know as far as detachments go I can take Slaanesh worshipping EC and Khorne worshipping WE, and even use psykers from the one detachment to buff the other, but as far as fluffiness goes and narrative, would the two co-exist? Im not overly familiar with the inter-subfaction politics of Imperium and Chaos.

If they've been given a greater mission than their rivalry, yeah sure. If Abaddon tells one warlord from each legion to go and do something then, well, they better do that.

Or maybe some greater daemons or princes with a particular history have conspired to send some followers to compete at something and stipulated very strict rules for whom exactly they may fight, to prove superiority once and for all.

Er, no. Fluff wise Khorne hates Slaanesh almost as much as he hates Tzeentch. The feeling's mutual. The reason varies depending on the edition; previously Khorne was all about martial pride and found Slaanesh's worshipper's hedonism to be dishonourable. And vice versa for Slaanesh. Nowadays Khorne is all about the mindless slaughter, while Slaanesh dislike the fact that Khorne is basically a frothing lunatic of rage, rather than doing something because it's pleasurable. Basically the only chaos god Khorne doesn't hate is Nurgle and that's only because the two are so far apart on the scale that they essentially don't even know the other exists, or at least don't care.
