so I have an elder Autarch modeled with a warp jump generator.
So with nothing in the new codex for that or autarchs with some weapon choices I have a question.
Can you use the legacy rules in the index for models/units not in the codex?
And on that note can you use Autarchs with weapon options permitted in the index but not the codex? Normally when the codex comes out then the old is out, but the new units are fairly fixed and don't have options like the index did.
If the answer is yes to either of these, then are any traits, warlord stuff, etc available to the index version or do they have to go pure plain vanilla from the index? I assume they can still participate in army strategems.

While the indexes are designed to cover a long history of miniatures, the codexes are designed to give you rules for the current Warhammer 40,000 range. There are a few options in the indexes for some Characters and vehicles that are no longer represented in the Citadel range – certain Dreadnought weapons that don’t come in the box, or some characters on bikes, for example.
Don’t worry though, you can still use all of these in your games if you have these older models. In these instances, use the datasheet from the index, and the most recent points published for that model and its weapons (currently, also in the index).
They still gain all the army wide-bonuses for things like Chapter Tactics and can use Space Marines Stratagems and the like, so such venerable heroes still fit right in with the rest of your army.

I think that's the only official word we have on the matter, but there are several threads discussing this (not the Autarch specifically though) already.

As someone posted in another thread, there is a specific Autarch with Warp Jump Generator Datasheet, so you can continue to use that without any complaints as it hasn't been 'overwritten' by the Codex.

Can I combine units from the index and a codex into one army? The datasheets in the new codexes overwrite the same datasheets in the index books. You can certainly use units with updated datasheets alongside units from the index that have yet to be updated. Once a unit has been covered in the codex though, we assume you’re using the latest version. They are treated like any other unit and gain all the benefits associated with their keywords. Including buying relics, warlord traits, etc etc... As pointed out the Autarch with Warp Jump Generator is a different Datasheet from Autarch and as such you are free to use the index datasheet for the model. If a later publication releases a new datasheet for Autarch with blah blah blah then you would be expected to use the most current datasheet.
