Ok here is the scenario:

My army has 2 detachments, one is a GK army, and another is a space marine one

The warlord is in the GK detachment, so I get a GK relic for free

Now, can I use the SM strategem for 1 CP to get a SM relic? even though my warlord is a GK?

I think an FAQ clarified that you can do this.

While technically only applicable for Death Guard, I can see it being applied generally and not having too many complaints.

Q: If my army is led by a Chaos Space Marines Warlord, and I have a Detachment of Death Guard, can I use the Gifts of Decay Death Guard Stratagem to include a Relic on a Death Guard Character?
A: Yes. The only requirement to have access to Stratagems is that you have a Detachment of the appropriate Faction. If you have a Death Guard Detachment, you have access to their Stratagems.

While that question and answer are found in the Death Guard FAQ, I think the answer is fairly plainly not specific to Death Guard, given the answer refers to Stratagems in general, and then gives Death Guard as an example.
