I am suffering a crisis of faith regarding Intercessor Sergeant weapon options. Can an Intercessor Sergeant take a power sword and a bolt rifle?
The datasheet states that each model is armed with a bolt rifle, bolt pistol, frag grenades and krak grenades. Under wargear options it says that the Intercessor Sergeant may either replace their bolt rifle with a power sword, or take a power sword in addition to their other weapons. If you wanted a power sword, why would you go with the first option (replace the free bolt rifle with a power sword)? It reads to me that you could just add a power sword in addition to the other weapons. I am probably missing something obvious...

Because GW's writing team isn't as great as we'd like - plus, it's probably a copy/paste template from every other unit entry.
I wouldn't worry about it; add the powersword, pay the points, and keep both weapons.
Also; isn't there a psychic spell that takes control of a unit, and forces them to attack a friendly unit? In that case, you might not want the bolt rifle (but, let's be real)...

From the Codex Space Marines FAQ:
Page 148 – Intercessor Squad, Wargear Options
Change the third bullet point to read:
‘The Intercessor Sergeant may either replace their bolt rifle with a power sword, or take a power sword in addition to their other weapons.’
Remember you pay for all weapons that the model is equipped. If you don't have the bolt rifle, you don't pay for the bolt rifle.

The bolt rifle has a cost of 0 (using the DA codex), so I am not seeing the point to the first option (replacing) given the second option (adding).
Perhaps this is future proofing the datasheet if they ever make the bolt rifle cost points? Maybe I'm reading too much into this...
So its OK to model my new Intercesssor Sergeant with a power sword and a bolt rifle?

Yes, that’s a legal load out and is what the 30th anniversary primaris sergeant has.

The options rules are written to allow reflect the weapons the model is armed with, not what the most logical choice to take would be. The Ultramarine, Blood Angels, and Dark Angels Primarius Upgrade Kits allow you to build your Sergeant with a Power Weapon (or Chain Sword) and without the Bolt Rifle. The rules therefore reflect that option. The 30th Anniversary Intercessor Sergeant model has all three weapons, so the rules make that an option also.
